If she falls in love with him, that's up to interpretation. There wasn't much love goin around after the 15th Angel.
She doesn't "hate" Shinji. She just finds him annoying and perverted. I think she does end up falling in love with him though towards the end of the series, but I'm not too sure. I still gotta finish the manga.
